Compile porting to Avogadro2.

After fixing the wrong build switches, the Avogadro-dependend
parts break the build -- this patch makes them built with the cost
of heavy commenting out. Trivial changes are directly ported, all
other code is commented out and marked with "//FIXME:Avogadro2".
